I have found the most consistent source of Thorium to be Un'Goro Crater. There are 2 or 3 veins to be found inside the cave with the apes (north end). There are also 1 or 2 that can be found in the volcano area (center) including a rich thorium vein. There are also a few in the surrounding mountains (try north end and west border).
